Tuning my GFI Ultra S 10 PU

I just bought a used GFI S10 PU and I am needing process to tune my RRK that lowers my 2nd and 9th string. the double stop on the 2nd is my problem. the first stop lowering a 1/2 step is pretty close but the second stop to lower a whole step if way off. Dont want to start turning stuff and get it crazy out of whack.

I have an S10PU. Unless the 2nd string gauge is way off, the lower tuning nut should adjust.
GFI uses SIT Buddy Emmons Stainless Steel strings. 2nd string is .015. I'm using SIT Sho-Bud gauged nickel, but has the same .015 string.
If the tuning nut won't "tune" the lower, install a .015 string then try to tune.
I'm using the Peterson tuner Newman sweetened (SE9/SP9) settings on my S10PU.
EDIT: Just to clarify, the 1/2 tone feel stop for the 2nd string lower is tuned with the 9th string lower tuning nut.
The 2nd string full tone lower is tuned with the 2nd string lower tuning nut, like any other lower.

I like to think of it this way.
The 2nd string C# is tuned with the 2nd string hex nut.
The 9th string C# is tuned with the 9th string hex nut.
The 2nd string D half stop feel is tuned by the rodding setup (which bellcrank position and which changer hole) of string 2 vs string 9. If you haven't changed string gauges, you shouldn't have to change anything.
