I seem to always scrape off the paint on the top few frets of my fretboards with my little finger. It also messes up the swirl on my Emmons aluminum necks. Before I order new fretboards again, what do you guys with this problem use to protect these areas? Tape, clear vinyl, plastic, or something else?

I would suggest trimming your fingernails. Whoa!

Hand posture. Never heard of your issue til now.
If you get the tone you like, then consider protection, but yours is either a rare problem, or nobody mentions it.

I really doubt that nobody else has this problem. I've been playing with my little finger lightly draped over the first string for almost 45 years, so I can't change that now. I do keep my nails trimmed short and never notice or feel my finger touching the neck or the fretboard. It's not really severe, just a little cosmetic thing I'd like to keep from getting any worse or prevent if/when I replace the fretboards.

OK, how about this idea?
Next string change, remove all the strings, mask the parts you don't want sprayed, and hit it with a clear spray lacquer (glossy if you play inside, matte finish if you play outside: it doesn't look dull, but it DOES reduce sun glare), maybe a coupla coats.
I remember some Dobro players wearing the chrome off the brass cover plates where the pinky hit.
PS: I used to play a lot of outdoor gigs in the 80s, I used the matte finish lacquer. It did work

Clear, adhesive pickguard material--used for acoustic guitars--i use on my zum and emmons---works great---can't even see it, and easily removable---http://www.stewmac.com/shop/Pickguards/Acoustic_guitar:_Pickguards/Clear_Pickguard_Materials.html

Thanks Jerry, that StewMac material looks like it would do the trick. One of the comments there mentioned cell phone screen protectors. Since I only need a couple small pieces, and they're cheap, I may try cutting up one of those. I was originally thinking of trying a piece of clear packing tape, so keep the ideas coming guys.
