I installed my pickup using wood shims as the original mounting material was no good, they came out two quarter thickness below the strings, they are of course not adjustable this way...my question: does this affect the performance of the pickup or should there be a flexible material underneath?

Bob, with the pickup mounted firmly to the guitar like that, you might hear some of the noises generated by the pedals and the changer.
