I would just leave them alone. Add's character.
Chances are you'll never be able to remove enough of those burns without removing the finish and some of the wood. You will end up with something that looks worse than ciggarette burns if your not careful. I speak from experience.

Kill the guy that would put a cigarette on a fine musical instrument!!
Rumor has it that the formica overlay was put into use so that burns would not happen. |

Johnny Bush loves to tell the story about the first Emmons guitar Buddy had. Buddy chose formica as it was burn proof, and the first thing Johnny did was walk up and put his cigarette out between the necks.
I am sure Buddy was not amused. |
