When I depress the B pedal to raise the high G# to A, the A is flat by about 10 cents.
I have an old Emmons E9 from the early 1980s.
I was told not to mess with the tuning after the pedals are depressed. But if it has to be corrected, I believe one is supposed to depress the pedal and then tune again on the right edge of the neck, right?
But I think I need to correct this (my lead guitar player has the most sensitive ear on the planet and never lets me get away with anything!)

Tune the A with the pedal (pedal 2 - the 'B' pedal) down using the TUNING KEYS
Let off the pedal
Tune the G# using the lower setscrew at the changer end
