Correcting 6th string detuning on the E9th?

Why does it sound acceptable to tune the E strings on C6 pretty well straight-up? They're the 3rd scale tone in C (just as the G#s are the 3rd in E) but they sound fine tuned up.
I've always pondered that.

I now have an SD-10 keyless GFI Ultra. No detectable cabinet drop with a Peterson tuner.

I would guess the aluminum body frame leads to rigidity.
